are you absolutely sure, that it is happened after an update (sudo rpi-update)...? that kind of noise may also happen with poor cable, bad contact, cheap audio amplifier or power supples, ground loops, different impedances of the devices and so on.…

I think RPi is not strong enough for a physic-engine and 3d at the same time... so PinMAME + VP will not work my favorite FuturePinball is not open source and is only working on Windows.
